Abstract Initiliasing covariance models for iterative refinement - a new approach for secondary structure motif discovery in unaligned RNA sequences

Covariance models (CM) are stochastic context free grammar based models that can represent a family of RNA sequences that are related at both the sequence and secondary structure levels. I will present three approaches to discover the most likely CM of a given width that represents a secondary structure motif contained in a set of RNA sequences. Most importantly, I will be soliciting feedback on these approaches and how they might be best evaluated.
